The series will end with Jack and his friends given the decision to reset everything back to 2004, as if nothing ever happened, and they will forget everything. Jack decides to do this so they never get to the island and suffer there. Therefore, all the "ALT timeline" scenes we're seeing is actually an Epilogue to the series: a means of giving us a happy ending (Jack fixes Locke's spine, Claire raises Aaron, Hurley isn't cursed).
However, Jacob realized that the end would have come to this. After his game with MIB, everything that had to do with the Island would be reset. Jacob wants to reward the players by "touching" them, allowing them to retain some memories of their time on their Island.
Thus, Jack, Kate, and Sun have already demonstrated strange recollection
