This is my first theory ever so please be nice.
When he arrives back on the island from the sub, his behavior is very suspicious. There is a lot of emphasis put on the fact that twice he insists on Miles driving. The second time Faraday asks him to drive, Miles throws the keys to him and his reaction is very odd. He creates hostility between the losties and Juliet ends up giving the sonic weapon fence code to Kate. After that, Jack and Kate go to get strapped and Faraday isn't at all careful about concealing his gat when Radzinsky pulls up in the van. During this process he manages to get Kate to drive.
Once they get to the fence, Jack is about to take care of the wound on Faraday's neck. I was watching this with headphones and at the exact same time as Jack touches his wound, you can here the very loud noise of Kate disarming the fence. It looks like Faraday is great pain. Obviously from the wound, but I think it's more than that. At first I thought it was really annoying when Faraday changed his mind about What ever happened, happened. I think it's because he is not Faraday. He needs to convince Jack to try to blow up the bomb and might need to die in the process for Jack to be convinced. Why would he go into the others camp waiving a gun around? Also the look on his face when he sees Richard is suspicious too. I think if it had been the real Faraday, he wouldn't have been that suprised to run into Richard considering he knew Richard was roaming around in 1954. I don't know if this is the MIB or maybe even Jacob. Whoever it is, they needed to convince Jack to blow up the ! bomb, infiltrate the others camp, and make sure the notebook gets to Ellie. One more thing. I also thought it was annoying that he still ended up talking to young Charlotte after making such a huge fuss. When Charlotte was dying she said that she saw a "scary man" and "I THINK it was you." Hence the word THINK. What do you guys think?
