I think that MiB has always been locke, or, put another way - Locke has always been MiB. not always as in since they crashed, but always as in always...
what if after the conversation with jacob we saw in the incident, the black rock crashed, shenanigans took place (they came, they fought, ..), things end badly, MiB's position was proved correct again, RA remained as a disciple of jacob, (maybe even someone else remained as disciple of MiB, who?).
after, MiB realized jacob was just going to call more people to the island and the cycle would be never ending, the desire to kill jacob grew. so he devised a plan to kill jacob. he decided to be born a human being, a normal flawed, imperfect human being - that was john locke. he had people in place who are there to help him (perhaps widmore and hawking, et al) make sure he was taken to the island, was on flight 815, on right course to his destiny.
but he lived a life as a human being, john locke, all flawed and crazy and seeking redemption, but always with this "destiny" and never being aware what that desitny was - i.e. that he was really MiB. being human meant that he did not remember/know who or what he was, hence having people in place to guide him.
MiB had to become human so that he could get to the island and appear as a special human, with powers, chosen, and thus have the attention and following necessary to get to a point of major leadership (as a mere human) and to get someone to kill Jacob, one of his own disciples, in fact, ben. very complicated plan. but maybe necessary based on rules we do not yet know.
he then finally had to die and be brought back to the island to become MiB again. he now looks like locke because thats the last human he was. when we saw him as Mib - at that moment he was wearing the persona of the previous human he was (or something like that). Now, he is Locke but has shed his human form. So, like in the movie contact when ellie meets the guy from a different planet he looks like her dad because thats the image she is able to process. so, here the image of MiB is that of Locke, and the physical body is also there (dead in a box) because its been shed.
maybe that's been JL's destiny all along, his path, the reason he has been so important - he was MiB (whatever or whoever that is) and did need to get to the island and stay on the island, it was his destiny, he is crucial, he has always been MiB. hence the line "you have no idea what i've been through to get here." hence locke telling sun i am still the same man i've always been.
and MiB is not evil. he appears evil and jacob appears good. but as we keep seeing more of the story, and pan out to see the big picture and the reasons behind MiB's position and Jacob's position and what they are trying to accomplish, things will shift as to who is good and who is evil. and, i think fans will disagree on who is good and who is evil. it will not be simplistic.
