So here is a short theory but I think it may be accurate:
so remember in season 3 when desmond was getting flashes of charlie's death and stuff? Well I think Jacob was behind those flashes. Lets think about this for a second:
Jacob is all about giving people freedom and allowing them to make thier own choices. Jacob gives Desmond flashes (because he's dislodged through time or he's the variable or whatever explanation). This now gives Desmond the option, of whether to save his fellow man, or let it happen. Desmond chooses to eventually tell Charlie. Charlie then has a choice to make - is it ever worth dying? YES he says. HE MAKES THE CHOICE TO DIE IN ORDER TO SAVE CLAIRE/AARON AND HIS FRIENDS. It make sense. Watch The S3 finale again - blew my mind watching. It all clicked.
On another note, if you believe aaron is jacob, then this just makes it all the more beautiful, jacob, even though he was trying to save himself (aaron) as a child, STILL GAVE Charlie the choice on whether to die and save his friends (and himself) or not.
