I think what Jacob meant when he said they're coming is a warning to Ben that Charles Widmore and Eloise Hawking are coming now that Jacob is dead. When smokey Locke told Richard to tell the real Locke to kill himself was setting up for this event. Then when Locke gets back to the real world Widmore knows about it and makes sure that Locke returns to the island because he is very important. Eloise finds the island in order to get Lockes body back in order for Smokey to take Lockes place. When he does take his place Ben gets tricked by the smoke monster to listen to everything "Locke" says to do.
i agree with what people have already said about Richard and the people with Frank that they are with Jacob and that Richard and the others came to the island by the black rock.
