With the countless references the writers have made connecting their show to the Harry Potter series, I think it is only right that there should be some major connection. I think John Locke is our connection. I only say this because as I've read theories the last 24 hours, there are a lot of attempts to make John Locke somehow alive and at least not simply a pawn that was used for evil. This is my theory on how that might be true as I tend to not want to believe it either.
Jacob has known all along what was going to happen. In a sense, God is omniscient, he knows the future. Satan is usually described as powerful but not all-knowing. God knows he will win in the end, Satan believes he can win and so everything that seems like a victory he takes as God simply is a fool who believes in an outcome that came never come about. Yet, God knows that even those things that seem like victories for the dark side will eventually work towards victory for the good side. In the Bible, "All things work together for good", in Lost, "There is only one end, the rest is progress".
So, Jacob knowing that eventually the dark one will find a loophole, does something to prepare for that loophole. The dark one sees John Locke as anything but special, completely worthless, an insecure aging man, who's been defeated by life and in John he sees a pawn that he can use to bring about his plan. Jacob on the other hand sees someone very special, someone who has great faith and hope and someone that just needs to be steered in the right direction.
Jacob does something long before the dark one ever knows who John Locke is. He touches Locke. But not like he touched the others, he rescues him, gives him new life, and when he does this he puts a piece of himself into John, he unites their lives together.
So now, even though it plays out differently in Harry Potter, you have a similar idea. In Harry, Voldemort tried to kill him and through his mother's sacrifice he was saved, and Voldemort left a piece of himself in Harry. So that neither one could truly die while the other lived.
I think you have a similar idea here, maybe a little more complex. Jacob left a piece of himself in John. The dark one took on the form of John which still has a small sample of John still left in him. The dark one will find soon that through his choice of one that was so insignificant that he sustained life for both John and Jacob, while thinking he was killing him both, and left himself in an unsustainable state, in the form that still possesses goodness and faith in man. I think this will help lead to his downfall.
