With the theory that Jacob represents some god-like figure (if he is not God himself) in mind, I believe that he caused the incident (detonation of jughead). While listening to the official lost podcast Damon and Carlton received a question about Jughead and weather it would ever come into play again. They then stated as they have before the influence that "The Stand" has on Lost.

At the end of the novel there is a Hydrogen bomb that comes into play. This hydrogen bomb is detonated by a glowing hand that comes from the sky referred to as "the hand of god".
With this in mind i would like to state that Jacob clearly had some part in the Losties getting to the island (and back in Hugo's case). I feel that this pretty much means Jacob orchestrated the incident, therefore being the hand of god that detonates jughead. I feel that he also knows that this is what will bring the 77ers back, hence him saying "They're coming".
This is my first theory so I apologize if it seems rushed and underdeveloped. (might also make more sense to those who have read the stand)
