We are meant to assume that the incident is the result of something that has already happened, and Faraday tried to stop it using Jughead. Now that he's dead, we assume Jack, after reading his notebook, will find and detonate Jughead in an attempt to stop the incident from occurring.
But what is the incident? We are told it is due to the drilling during the creation of the swan station, but does that really make sense? Can just going a bit too far suddenly cause an electromagnetic anomaly? I think not.
Instead, I believe that the detonation of Jughead, in conjunction with the Island's magnetic properties, is the cause of the incident. Perhaps the first time it happened, Faraday was successful in finding jughead and detonating it, causing the incident. But he went back in time to try to stop the incident, he once again thought jughead was the solution, not the problem.
His mother, Eloise, knew better. She knew that he was the cause of the incident. She also knew that in order to prevent the incident from occurring, she would have to lead him to her old self, knowing she would shoot him, because that would be the only way to stop the incident from occurring. She is, of course, wrong. Jack will now fulfill the Faraday's goal of detonating jughead, thus causing the incident again, but in a different way.
Whatever Happened, Happened will always apply. Faraday and maybe even someone before him, caused the incident. This time, it will be Jack who causes the incident.
