Back in episode 7 Charles Widmore warned John Locke that he needed to be back on the island strickly because there was a war coming. While the obvious conclusion is that the war will be between Widmore and Linus, I offer that it will be a third party, Ms. Hawking will wage war for the island.
Now first off I do not think Ms. Hawking knew John would ressurect if his body returned to the island. She saw John for what she called him when she addressed Jack in episode 6, a proxy. She knew that Jack's father was in a casket when Oceanic 815 crashed and she knew that in order to best recreate the circumstances of flight 815 she needed another man in a casket, and who better than someone that was on flight 815.
Instead of trying to return these Oceanic 6 to the island she was more concerned on using the rules of returning to the island. She returns the 6, along with Locke, Lapidis, and Linus in order to get other people to the island, Illana, Bram and the other two men who were with them at the end of last week's episode. These will be the ones who bring the war to the island on behalf of Ms. Hawking.
My guess at this time is that this war will be against Jacob and his followers, that of course includes Locke, Ben and even possibly Widmore. To follow Jacob is to follow faith. Faith that your leaders are listening to a higher power and that what you do is done for the island. Hawking on the other hand is the force of science. She explains how time travel works to the one man who the rules of time do not apply. She uses the knowelge of a Dharma station to find the island. Also lets not forget that her son Daniel probably has more knowelge on the space time continuim than anyone in the Lost universe. She appears to have been an other at one point (ellie anyone?) We long have known of Dharma members who became Others, who isnt to say it didnt happen the other way as well. Most likely Ms. Hawking did change sides and that is why she left/was banished from the island, because she embraced the change of science while Jacob attempted to destroy it, all for his own purposes. This ! is a war to end Jacob and to stop a society that will not brace change. A new society that will use a formula to find a way to course correct history if it is needed and that will use the power of the island to better not only the selected few of Jacob, but all of mankind Theory by Homelife
