I apologize if this has already been said, but I haven't read anything about it in the theories section yet.
I think it is possible Faraday knows his mother can travel through time, or knows the future. I mean, we all know Desomnd is "special" but isn't Eloise Hawkins special as well? She told Desmond that the island wasn't through with him yet... in the past! She knew events to come! Why? because, she has some of the same specialness as Desmond. She can just control it, where he couldn't or can't.
Farady knew this specialness about his mother, and his expirements tell us this is true. Either he suspects so, or she is advising him. if you remember Desmonds episode in season 4, when Faraday tells Desmond to find him at Oxford, he tells him to say 'I know about Eloise!'
The producers have always said there is a link beween names, and I think he named the rat after his mother because she already can time travel. Its kind of a tribute to her.
