Like most of us probably already know, it's very probable that the incident is going to show up before the end of season 5, possibly in or before the finale.
Going back to Season 2, we know from the Swan orientation video that the station was used to study the electromagnetic properties of the island, until the "incident". After this, the Swan was altered to discharge the electromagnetic buildup located near the station, by pressing the button every 108 minutes. When the button wasn't pressed and Desmond turned the failsafe key, the hatch imploded and Desmond was temporarily "unstuck" in time.
That being said, I believe we're going to find out that the incident is a direct result of our Losties being involved with Dharma. We know from Season 5's "Because You Left" that Daniel is involved in the Orchid station. Halliwax also says that "the Orchid is being built there because of its proximity to what is believed to be an almost limitess energy that, once it can be harnessed correctly, would allow them to manipulate time."
I think that the incident is a result of our Losties + Dharma drilling or tampering with the energy before it is "correctly harnessed". This leads to the incident, as well as Dharma constructing the Swan station to properly discharge the electromagnetic energy properly.
Going back to Desmond - when he turns the failsafe key, he is exposed to the electromagnetism, and time is manipulated as Halliwax stated years before. Not in the sense that the FDW manipulates the island, but only in regards to Desmond. We know that he is not only labeled "special" after this, but that he has the ability to see flashes into the future and, as Daniel says, the rules of time don't apply to him.
We know that "the island isn't done with him yet", so we'll have to wait and see what is in store for him.
