Charlotte did not disappear because she died. She disappeared because she didn't return to the island in 2004.
Charlotte told Daniel that he was the man who told her to not come back to the island and then died. Upon the next flash she disappeared. I believe she disappeared because after Daniel heard this, in that moment, he made the decision to NOT talk to the young Charlotte. She didn't disappear because she was dead. She disappeared because Daniel doesn't tell her not to come. As a result, this strange memory never carries over from her youth into adulthood and she is never inspired to seek out the island and return in 2004.
I believe that everything that happened to the Left Behinders during the time skip was not what was meant to have happened. This caused a change in the timeline. I believe this because, Christian told Locke that Ben was not supposed to turn the wheel. Locke was meant to turn the wheel. If Locke had turned the wheel, the island never would have gone on the skip fest. If it had not gone on the skip fest, Charlotte would not have laid dying in Daniel's arms and would not have told him that he came back to the past to tell her not to come to the island.
Any ideas on what allowed Ben to turn the wheel and not Locke? It has to be a direct result of something that Desmond changed, as he is the only person who can change things. I have to go back and watch how Ben Turning The Donkey Wheel was allowed to happen to begin with. Theory by TriteCliche
