With all the identities for Amy's baby being thrown out there, I will try to make a strong case for Thomas (I am sure there are already theories about this and I apologize. hopefully my reasoning is innovative)
Thomas is Claire's old boyfriend and Aaron's biological father. His nearly identical appearance to Ben stirred speculation and seems to suggest that a connection there is inevitable. This speculation is only buttressed by the fact that Thomas in the biblical sense, more specifically in Aramaic, means "twin." It has been established that the Lost writers do not just fall upon names.
So how is Thomas related to Ben? Ben's mother died in labor, so it seems impossible to say that Thomas is Ben's brother. Step-brother, however, is a possibility. We know that Ben is on the island in 1977, and came with his father Roger. Roger and Amy would have had something in common: the loss of a spouse, and maybe they were attracted through this empathy. It is emphasized in "LaFleur" that Horace doubts Amy's true commitment.
It is also known that Roger was drinking heavily not a long time after the arrival to the island. Depending on the timing of his drinking compared to the birth Amy's baby, this could either be a reason for the "mistake" baby or a means to cope with the guilt.
(The name Roger means "renowned spearman"... some sexual undertone? Roger is also a slang term used for sexual intercourse. Sorry I know I'm grasping at straws here but why not)
Anyway, Thomas would have been with Dharma long enough to learn the island, and left for whatever reason sometime before the purge (maybe a warning from his o so compassionate brother... though this seems unlikely). I think after Thomas left the island, with knowledge of Ben's hideous act, the purge, he sought revenge for his people. He began to work for Widmore in a sort of "spite the powerful older brother" move. He served as an "Abbadon-like" guide to get others to the island; his target being Claire. This would explain his paintings in Widmore's office, and how he knew the details of the island to paint it.
Probably many holes in this theory and I apologize but just had to get something down. I'm ready for the criticism. Thanks for reading
