1.) The whispers we've heard all along are, imo, the guys left on the island right now (Sawyer, Dan..etc). You know in episode one (of season 5) how Daniel says you can't change what happened in the past, well that's the reason for the whispers. I'm guessing the flashes are going to take the travelers (people left on the island) back and forth through time, and they'll eventually come up in the time when the plane crashed. Of course they will try to warn everyone about the things that might just happen (like Shannon dying, Sayid in the jungle..etc: the places with whispers) but their voices will come out as whispers because they're hiding. They're hiding so they don't get noticed and surprise whoever sees. Imagine seeing a future version of yourself. When they talk or argue while hiding, their voices come out as whispers to the people beside them. I went through the archive of whispers, and believe it or not, the! transcripts even kind of verify my idea. You got some like:

Man's voice
He's seen too much already
Man's voice
What if he tells
Woman's voice
Could just speak to him
Man's voice
No "
That's the Sayid in the jungle one. It's probably Sawyer and someone (Dan with the No comment) arguing about telling Sayid about the time traveling thing. Then you got:
- "He can die"
- "You never Know"
- "This is Lipidus?"
- "I told you" "There is no way to stop them"
- "I Know"
They're talking about Lipidus but they can't do anything about changing what's going to happen. I think they won't reveal themselves but whisper stuff to each other and it comes out like that. Another very interesting one:
Has she tried to talk to him (or) shall we talk to him
Look on
Has he answered (or) His head is hurt
don't (won't) talk
We're not sure if he knows that much (or) We’re not sure if we’ll find out much

That's at the intercom when Jack speaks in it. The first sentence could be a question about whether Kate talked to Jack yet (they're discussing it, the travelers), then the "we're not sure.." sentence is them trying to figure out if she did(kate talking to Jack).
2) Kind of related to point 1. I think the flashes happen when a certain condition is met. Like the last flash on the third episode. Locke tells Richard: "i was born may 30 1956 go see for yourself" (or something like that). Once he tells him that, everything after that point can happen properly, so that condition is met. Fairly enough, Richard goes to see Locke 2 years later when he's born, and he goes after that as well to "choose their leader properly" or whatever he told him about the process. That's why he's frustrated. He actually believed that Locke was from the future, he met him when he was born, but then was unsure when Locke chose the knife. He was disappointed. Another reason the flash might've happened could be because Dan told the girl that they had to put cement or lead on the Jughead and bury it. If that is met and he saved them at that time, time can go on as usual.
For another flash, the whole Dan telling Desmond to go meet his mom before the flash was a signal so that time can go by and everything can move on.
3.) The Jughead is the four toed statue.
Daniel tells the girl that they have to put concrete around it and bury it. Since it's already so high up, they decide not to touch it and just make it into a statue. This could be used as an insurance policy because if someone came along and killed all the others, those people would also want to destroy everything they left behind. The statue could be seen as something the others worshiped (even if they didn't) so they would try to destroy it. Of course if the statue is destroyed, the bomb goes off so the others have the last laugh.Theory by Tazmania
