Everybody always thinks that the smoke monster and Jacob are working in concert or that Jacob is the smoke monster, but I beg to differ. Here's why:
In season 1 in the first Locke episode (Walkabout) Locke sees something that's rustling the trees. We don't get to see it but we do get to see Locke's expression. He looks like he just saw a god or something in total wonderment.
In season 3 in the first Echo episode (episode 5) Locke tells Echo what he saw in that episode, that it was not the black smoke monster but a bright white light. He is very adament about this and I don't think he was lying. (Shorty after, the black smoke monster kills Echo). I think that bright white light was Jacob or a manifestation of Jacob.
In the season finale of season one (exodus), the black smoke monster comes after Locke after he, Jack, Hurley, and Kate came back from the Black Rock. Locke, at first, is not afraid of it and doesn't run from it. But after he gets a good look at it close up he gives a horrified expression and does run away. Then the black smoke monster tries to drag him into that hole where Jack and Kate save him with the dynamite. Just by those two expressions alone, I'm pretty sure he didn't see the same thing. And why would Jacob attack them if he wants them to go to the hatch?
To me, it seems there's an opposing supernatural force to Jacob, something that's giving contradictory messages.
Evidence of this:
-In season 4 and 5, Jacob clearly is giving the message to bring the Oceanic 6 back, including Aaron. This message is given several times, including the last episode (This Place is Death) where Jack's dad, Christian, tells Locke he must bring everyone back. Also, a big theme in the first season was how Claire's baby can't be raised by another. But in the season 4 finale, Claire screms at Kate in Kate's dream, "Don't bring him back!" This totally contradicts the message Jacob is giving!
-In season 3, Locke is warned by Boone in a vision when he speaks to the island (in Locke's first 3rd season episode, episode 3) to "clean up his own mess" and save Echo. In fact, this whole episode is about Locke saving Echo. But then, two episodes later, the black smoker kills Echo in cold blood!
-In season 3, in the second Kate episode, Ben sends Juliet to be a spy for the others. But then the black smoke monster attacks Juliet and Kate long before they get to camp. They have to use the sonar fences to hold off the monster. Juliet says they know the black smoke monster "doesn't like their fences," meaning they've held it off before like this. Why would the black smoke monster be attacking them if they're being controlled by Jacob through Ben?
-In season 1 and 2, Jacob appears to be telling Locke to go to the hatch. Locke says "can't you feel it" to Boone when they first arrive at the hatch. Locke effectively saves Desmond's life when he's banging on the hatch and the light goes on. Remember, Desmond was going to kill himself here (in the second season finale). Imagine what would have happened if Desmond killed himself right there. The timer would've ran to 0 and no one would have used the fail safe key. In fact, Locke going down there in effect fulfills Ms. Hawking's prophecy that the Desmond will have to turn the key in three years and save the world.
BUT, in season 1, Walt tells Locke "Don't go down there!" Where would he ever get an idea like that?
-In the last episode (This Place is Death) the black smoke monster drags down one of Rouseau's team and effectively makes them all go crazy, which forces her to kill all of them. Why would Jacob do that?
I'm sure you can think of more evidence like this. This is all I could come up with off the top of my head.
But my point is, the island is giving contradictory information all the time. Not just Ben, but the island, too.
Now, I know Ben is able to summon the smoke monster to go after Widmore's guys in Ben's episode in season 4 and he has a connection to Jacob as well. But that doesn't mean that Jacob and the smoke monster are together. In fact, the only evidence I've ever found of the black smoke monster and Jacob being together was when Ben tells Locke (after Locke asks him about the black smoke monster), "You can ask Jacob all about it."
But Ben is a total liar! You can't trust a word he says! Like Sayid tells Hurley in the season 5 opener, "Whatever Ben tells you, do the opposite." We already know he lied about the smoke monster once when he told Locke he didn't know anything about it (when Locke had a gun pointed at his head in the second episode of season 4), why would he be telling the truth now?
I think that in this case, the black smoke monster and Jacob did work together to fight against a common enemy, Widmore's guys (Rambo and the gang), much like the Others and the Losties had to work together this time.
I think Ben has a connection to both of them. Maybe that's why Jacob doesn't like Ben anymore. He's collaborating with Jacob's natural enemy, the black smoke monster.
I remember when I watched the second season and I heard about the Dharma Initiative, I just assumed that the Others were part of that, the remnants of them. But as it turns out, they were a totally different people, the "Hostiles", who were at war with the Dharma people and purged them. I think the same thing's going on here.
Just because Jacob and the black smoker share some supernatural properties, like using people's memories and using crazy dreams to guide people, doesn't mean they're together.
I think they are, in fact, opposing forces with different agendas. At times they are forced to work together, but they are not on the same page.
Remember the black and white theme from the first season? Remember the black and white moonstones with Adam and Eve? In Claire's dream in the first season (raised by another) one of Locke's eyes are black, and one is white.
That's because there is a black force (the smoke monster) and a white force (Jacob), which doesn't necessarily mean good vs evil, just two different philosophies, two different goals for the island.
