As others have alluded to previously, Charles Widmore's comment to Benjamin Linus during their conversation in Season 4 about Charles' nightmares suddenly seems more relevant.
With that in mind, and the fact that we've seen Desmond recall a new memory upon awakening after Daniel Faraday changed something in his past, I propose that what Charles is experiencing are also new memories via the changing of past events (as seen in Jughead, where the remaining time-traveling survivors affect Widmore's past of the 1950's).
The part I had trouble with was the boy that he killed, who was about to reveal the location of their camp to (i think?) Sawyer and Juliet. I wondered, in Widmore's original timeline, what happened to that boy? He couldn't still be alive, as that would be create a mjor paradox (guy wakes up to realize he died 50 years ago...). From what we've seen so far, the show maintains that the future can not be changed. Therefore, I think that in Widmore's original timeline, the boy must have died in a different way around the same time, similiar to the scenario with Charlie in season 3. Only this time, Widmore's actions "accelerated" the process. The boy was always supposed to die.
I think the memory recall stuff will continue to play a big part in the show, and I haven't worked out much beyond this...
