In my opinion there are 2 first episode clues, both to do with Charlie. In the pilot he wrote on his knuckles FATE, now the camera zoomed onto this, and when you think about it was pretty pointless at the time but you look at it now and it's quite relevant. More importantly in my opinion I also picked up on Charlie when he, Jack and Kate were walking to the cockpit, he said 'what's with the rain? it's kinda like end of the world weather' this to me is a very strange line to put into a script, at such a random and early point.
My point with the above comments on Charlie are really more for this theory of fate and destiny. I believe the end of the world comment is what will happen at the end of the show, perhaps not the end of the Earth but maybe the end of the world as we know it currently. The world's cycle will be reset totally and the Island has all the ingredients to spark off a new civilisation, it's own superior race. I think the Island is where civilization comes from, from reading lostpedia i saw that in 316 the Island's location (or at least one of the locations) is just off Africa, it is popular belief (i got this knowledge from Catastrophe on C4) that humans first came from Africa, or at least an area near Africa and this is why the Island is special, it was the first place of life (hence Adam and Eve connotations). I have an idea on why he'd want to reset time.
I think Jacob is a demi-god, and the Island is the source of the Earth. He has a servant in Richard Alpert, who was on the black rock, who he enslaved upon saving him a lot like the story from The Tempest by William Shakespeare (servant won't be freed until he has done his mission) and another servant in Cerberus/Smokey to protect and do the dirty work. Jacob's intentions are to recreate the world perhaps God's will, make it a better place but he needs his sons and daughters to do it much like the bible says, he is the patriarch of Israel, as his sons and daughters created 10 of the 12 Israeli tribes (http://lostpedia.wikia.com/wiki/Jacob#Biblical_references ,check out the bottom section TWELVE TRIBES OF ISRAEL). This is because his bloodline is special, it holds the key to the new race, a race of super talented beings, evolution. Perhaps Jacob is related to God, and when Room 23 said 'God loved Jacob' perhaps it was as a son, this would explain my belief that Jacob can heal! people and animals with his hands (this is a popular theme in a book which is closely linked with LOST). I reckon his sons and daughters definitely include the Shepard bloodline (bible quote 'The Lord is My Shepard') Christian, Claire, Jack and Aaron and i also think Ben is needed (biblical reference he is one of Jacob's sons) there also will be others.
I reckon this is where light and dark comes in, i personally believe Matthew Abaddon may be Jacob's brother. His last name is a translation of the gift from the god of hell, and Abaddon is believed by many to be the anti-christ. He is trying his best to stop Jacob from achieving his goal, and there will be people on that Island who are on his side maybe his own bloodline (Walt, as Jacob tried to win him over in the brain wash room/room 23. Also Eko?) Abaddon wants the end of the world because he is evil, he doesn't want the world to carry on and especially not to improve civilization. He is a man of Science as he was the one that recruited the Scientists to go to the Island in the first place. The Earth may be on a progressive, evolving loop, it has a set course of time and this always goes to the date that Valenzetti predicted and if the balance with the Earth isn't right on that day or the Island is in the control of bad forces then the Earth won't progress and more likely! could even end, the anti-christ would presumably like to see people die etc. There is a popular theory in Physics that time loops and takes the same course but it isn't always necessarily the same, it can have different consequences, people and different choices. Therefore it isn't always stuck in a loop but instead evolves.
