Okay so this theory is going to be really long and drawn out, and sorry if this has already been posted, but i think its got some credibility, so here it goes.
Alright, so in the latest episodes, just before Charlotte dies, She says something like, "Daniel there was this real bad man......Daniel I think that man was you!" Now the look on Daniel's face may be shock! OR -- It could just be that he's surprised that Charlotte remembers the encounter. Maybe before Charlotte and her mother left the island, Daniel did something, or something happened to erase her memory of him and other things regarding the island.(ex. the well near the orchid)
Now Flashback to "Jughead" Where Desmond goes and see the unconscious Theresa, the character that we don't know much about besides her besides her similar consciousness condition that Desmond had back in "The Constant" and that she has a mysterious past with Daniel Faraday.
So Here's The Theory. Back in the Dharma Initiative days there was probably a cute little family that consisted of Daniel Faraday, Theresa and a young little Charlotte. I believe there was an altercation on the island where the rest of the Initiative (Including Pierre Chang) found out that Desmond had connections to both Ms. Hawking (Daniel's Mother) and Charles Widmore (possibly Daniel's Father). I believe somewhere around the same time period that we see Young Ms. Hawking (Ellie) and Young Charles Widmore there was a feud between Widmore and Richard, which ultimately leads to Charles being booted from The Island. Ellie can stay but she goes with Widmore because she loves him and won't leave him. Shortly after their departure from the island, they have a son named Daniel and send him off to the island with as a young recruit for the Dharma Initiative. He grows up on the island and possibly works undercover for his father by passing along information to him that might show h! im the whereabouts of the island. Somewhere along his days on the island he runs into Richard, just like Young Ben does in "The Man Behind The Curtain." Richard tells Daniel about the island, his parents, and possibly Jacob. Daniel ends up wanting to join Richard and the hostiles, but Richard says he has to wait (also much like Ben)
Daniel Grows up on The Island and eventually falls in love with a girl named Theresa. They end up having a daughter named Charlotte, and they couldn't be happier. A short time later Richard comes to Daniel again and says, "It's Time" Richard tells Daniel all about the purge and how he must kill the rest of the Dharma Initiative. He's instructed to go to "The Tempest" and release the gas onto "The Barracks" Dan ultimately agrees with this but he first has to get his family off against Richard's will. Richard finally agrees to let Daniel do this, but on one condition. His family can never return to the island or they will die. Daniel goes to his family and tells his wife and daughter this. Charlotte is reluctant to leave her father but Theresa takes here anyway and they do something to remove Charlotte's memory of everything she's learned on the island.
After he knows they are gone, he rushed to The Tempest and begins working on probably the same computer he was working on in "The Other Woman" He sets a timer for the gas to be released and It'll probably be a timer set for i dont know.. maybe 108 minutes lol.
Now meanwhile Ben is preparing for his day and he and his father go on a little ride in the Dharma Van, where he ultimately kills him and we know the rest.
Now in the 108 minutes Daniel has left before the gas releases, He has another mission to complete before he can join Richard and the others. Richard told him that underneath the Orchid Station there his a secret chamber that, if followed, leads to the frozen donkey wheel. He must turn it before the gas releases or Richard says the entire plan will be ruined.
Dan quickly rushes back to The Barracks and suits up in an Orchid Station uniform. He quickly makes his way to the Orchid Station and on the way down he bumps into Pierre Chang, who rudely exclaims, "Watch Yourself!" Daniel says, "Sorry sir, won't happen again" and meets up with the Dhamra Workman who is bewildered by the idea of time travel. At this point Daniel shakes the thought off, but then he sees the holes in the wall and he starts to think that something bigger might be going on here. Regardless he sticks to the plan, follows Richard's directions and makes his way down to the wheel. When Daniel finally arrives at the wheel he notices all the hieroglyphics and finally realizes that this is what the was supposed to do all along. He pushes the wheel with excitement, only to find that a blinding light flashes and he ends up in the Tunisian Desert.
This was Jacob's plan all along and Richard orchestrated it perfectly.
You see the plan was for Daniel to kill his OWN people and to leave via the donkey wheel so Jacob would be rid of the Dharma Initiative FOR GOOD. After they're all gone, Ben returns from killing his father and finds everyone death but he does so with a disbelief on his face and goes and closes Horace Goodspeed's eyes out of respect. Richard and the others come forth and the Reign of Benjamin Linus begins and it stays that way until Jacob/Richard can get Mr. John Locke to come to the island.
Meanwhile Daniel Faraday is outraged with the fact that Richard would double-cross him, and he cannot believe it. What's even more surpising, is that after he finds civilization he realizes that It is several years in the future and he has no idea what to do. The first thing he ends up doing is searching for his family. When he is successful he locates his father, Charles Widmore and realizes that he and Ms. Hawking split up, due to the fact that Charles had an affair with another woman and had daughter named Penelope with this woman. Daniel is shocked with this, but his concern for his family is far more important so he uses his father's wealth and resources to locate Theresa. When he finds Theresa, he learns that she is working at Oxford University but Charlotte is nowhere to be found. Daniel learns that Charlotte ran away when she was a teenager and even though they searched for her frantically, she was never found. So he ends up working with Theresa at Oxford where, in h! is spare time, conducts countless experiments mainly on rats, but also his wife.
Unfortunately it gets to the point where Theresa's consciousness gets dislodged in time and she goes into a coma-like state. Daniel is overwhelmed with the loss of not only his daughter, but also his wife.
Unable to cope he gets his father to make sure that Theresa will always have life support until he can figure out how to bring her back to normal. Eventually Desmond arrives and through the way of libby's boat (which i believe has a Widmore-tracking device in it of some kind ) leads Widmore to the Island. Charles is thrilled with this news and calls upon long time henchman, Matthew Abbadon to gather up a team to go to the island. Daniel is automatically signed on due to his father, Miles is called upon because Daniel realizes that he is Pierre Chang's son, who somehow escaped the purge? Frank is called upon because of his relationship to 815, but then they discover Charlotte who is snooping around Tunisia, digging up Dharma Polar Bears! Charles Widmore realizes who she is but is reluctant to tell his son, because it compromise the mission to locate The Island
So they all go aboard The Kahana and make their way to the island and as the story progresses Daniel begins to realize (piece by piece)who Charlotte is. That's why he is so drawn to her, but he doesn't realize who she really is until she dies in his arms at the end of "This Place Is Death."

And after coming up with this theory i went and watched the episode and found Charlotte's Death 10x more emotional then before.
