Ben said this to Sun and Jack on the way to visit Mrs. Hawking, in "This Place is Death".
I think Ben was not so much referring to his protection of the O6 since their escape from the island as he is referring to his days as a boy on the island.
The O6 are going to return to the island. Now that Locke has stopped the island's flashes, the island will 'come to rest' in the Dharma days (i.e. mid-to-late 70s) when Ben was a little boy. This is the time-period that the Island will be in when Jack and the rest of the O6 return to the island.
I think we're going to see a young Ben protecting the O6, Sawyer, Juliet, Miles, etc, on the island (i.e. protecting them from Dharma, who would otherwise assume that the O6 were hostiles if they did not know who they were).
What's strange about this theory is that it means that, in Ben's past (i.e. when he was a boy in Dharma), he was helping/protecting the O6, who know Ben as this deceptive master manipulator.
I think this also explains why Harper Stanhope (Goodwin's wife/island shrink) told Juliet that she looked just like "her". I've been assuming she meant that Juliet looked like Ben's mom (she sorta does, by the way). But now with the time-shifting, I think Ben will encounter Juliet as a boy, and his thing for her will start then. That will explain why he's so obsessed with her in "The Other Woman".
Last thought re: Ben. Given the revelation last night that Ben went to see Locke, I now think that Ben killed Locke and made it look like a suicide. We already know that Ben tried to kill him once. Maybe Ben figures that if he kills Locke and returns him to the island, then Locke can be Ben's Christian (i.e. Locke can become Ben's intermediary to Jacob, just as Christian was Locke's intermediary to Jacob).
