Remember Ms. Hawking is the old lady who worked at the store where Desmond goes to buy an engagement ring for Penny during his flashback/dream after he turned the fail-safe key. She said he breaks Penny's heart, which puts him on a path to get on the island and push the button and save the world. She tells him that he can't change what is going to happen.
I think it's obvious now that Ms. Hawking is Annie all grown up, she can move in time that's why she's now older than Ben, like Richard Alpert (we saw him as old as her once), she left the island for an unknown reason when she was a kid, maybe to protect it. And then she met Charles Widmore she married him and had a kid (Penelope Widmore). We all know that she's from England (in 'Flashes Before Your Eyes' episode) and she talk about Penny to Desmond like she knows her very well, and she must acquired her english accent because she left the island at an early age. But she probably left her husband later(Charles Widmore) because he seems to live alone. And the fact that we don't know her entire name yet is a major clue. And she also appeared in a photo on the desk of Brother Campbell in the monastery(in 'Catch 22' episode) maybe because he is her brother and that would explain why Penny knows him and why she was there the day she first met Desmond (when he load wine into Penny! 's car).
So she's Penelope's mother and Charles ex-wife. Everything she does is in the island's best interest because she learn about her ex-husband's evil plan concerning the island. She will probably have an interaction (in Season 5) with Ben Linus and reveal to him that she already knows him because she's Annie, her young friend (and love) on the Island and has time-travelled from the past and future. And I also think that Charlotte might be the daughter of Ben and Annie/Ms. Hawking and that would explain why Charlotte was born on the Island and why Annie suddenly leave the Island (with the baby) and went to England, and she hide it from Ben (that's why he shot her twice on the Island because he doesn't know the truth) and from Charlotte.
