This isn't so much a new theory as my way of contributing to what many, many fans have raised in one form or another.
It's simple:
The island is a ship designed as a tiny planet, from the far future.
As a tiny planet, it was created to support a small population of humans in a welcoming, self-sustaining ecosystem. Wouldn't that be nice?
It doesn't use "normal" propulsion; no, no, it's from the future. Rather, it jumps through space-time using the pockets of exotic matter and an underground nuclear power source.
It wound up intentionally or accidentally in humanity's distant past, and was first discovered by the Egyptians.
If its placement was intentional, then it must be preserved because it was meant to serve as an ark at the time of humanity's demise.
The catch is that it is controlled via a consciousness interfacing with the island. Only someone with mental faculties approaching those of our future descendants could begin to control it.
Maybe Jacob is the owner trying to get his lost ship back, or else Jacob is the island (the ship) itself, currently in preservation mode.
Smoke monster? Pick your answer. An arm of the island; that is, a machine at the island's disposal that let's it physically interact with objects?
Again, I'm just extending some thoughts of others.
