Reading a lot of other people's theories, it seems as though most people believe that Jacob was originally the leader of the Hostiles/Others and had some great connection to the island. However, after doing a lot of thinking, I believe that Jacob was NOT the one that perhaps either ordered or assisted in grooming Ben to take over and eventually have the purge in which the Dharma Initiative was completely wiped out. I think the key lies in the phrase GOD LOVES YOU AS HE LOVED JACOB. The two tenses have always made people wonder. The phrase was originally seen in season 3 the episode "Not in Portland" when Alex helps Kate and Sawyer escape from Pickett, but stop to get Karl too. It seems that Karl is being brainwashed with a video and that phrase pops up.

So this is actually a Dharma video. There's no denying that. You can even see Gerald DeGroot in one of the frames. Why would Dharma have made a video that mentions Jacob? So now a big question is, what connection to the island or perhaps Jacob did the Dharma Initiative have that they would know that GOD LOVES YOU AS HE LOVED JACOB? I believe that Jacob was actually a Dharma member and a very high ranking one at that.
I think he actually was the first to use the orchid station to time travel. (not the frozen donkey wheel, the actual pod that Ben blew up and probably where that second rabbit came from in the orientation video for the orchid station) Dharma had it all set up for him to travel in time and everybody was probably there to watch, but something went wrong. I can't make a prediction exactly what, but this is the "incident" that Marvin Candle mentions in the orientation video for the swan station. I think that electromagnetism was a big factor in getting the orchid ! station fired up and working. This incident caused a some sort of time and electromagnetism flux, and that is why the button must be pushed every 108 minutes to keep the island at the same place in time. I think they couldn't push the button immediately post-incident because the button wasn't around yet. Dr. Candle states that the swan was originally built as a lab before the incident happened.
After the incident, perhaps they had to add onto the swan so that a computer could be put down there and a button be pushed to dispell the electromagnetism and keep the island from jumping around in time. We can't put an exact amount of time in between the incident and the time the button was initially pushed, but this time in between would cause the island to start slipping into the past. We know the island was 31 minutes in the past when the helicopter landed from Faraday's rocket experiment, but a few days later the island is actually in the future because doc ray's body washed up! on shore before he was killed on the freighter by Keamy.
So the island might have been a few weeks, months, or years in the past, but when Desmond turned the failsafe key, it started to catch back up and eventually went too far. OK but back to Jacob, having used the orchid station unsuccessfully, he was caught in a time shift or flux or something crazy like that. Dharma dedicated the rest of their research to figuring out what went wrong and getting Jacob back. The Initiative probably started out very small, but then they needed to recruit more and more people to build other stations and for people to man them so that they can try and tap into the island's power and fix the orchid problem and get Jacob back. That is why the Dharma Initiative encouraged everyone that God loves them as he loved Jacob, to motivate them to help save a great man.
