THE MYSTERIES DIVIDED
This is much less a full theory than a realisation. Damon and Carlton have constantly said that the mysteries of Lost cannot be condensed to a single solve-it-all theory: there are lots of little mysteries each with their own final, separate piece of the puzzle. I will not attempt to solve these puzzles, as the final piece has not been shown yet, so it is impossible. I will, however, attempt to break up the mysteries into a list.
The Losties' Connections/The Freighter
If we take Desmond's assumption that he brought the plane down accidentally as the truth, we are left with the question: "Well then, if it was an accident, how comes there's all those connections between the Losties?".
But I posit this: What if someone DID want all those people on a plane together...but not to crash into an island. They put them on a plane to bring them to Los Angeles. But then that plane crashed and they were in deep trouble. They staged a cover-up and pretended the plane crashed in the sea because if it was found out that they put all those people on a plane (for whatever reason - the final, as-yet-unseen piece of the puzzle), they'd be in deep trouble.
And then they set off looking for the real plane: Naomi is one of "them" and we will soon see a lot more and also find out the real reason for the Lostie's connections.
Jacob (aka Smokey/The Visions), The Others and Locke
This puts something out there: Dharma is simply a McGuffin. It is in the story to give a reason for getting Desmond and Ben onto the island. Nothing more, apart from to give a story to the Lost Experience.
So, Ben is now on the island. He is able to commune with the island and Jacob sends Richard (the last person to commune with the island) out to recruit him. A few years later, Locke is able to commune with the island and Jacob sends Ben out to recruit him. But Ben only does so halfway. He is still power hungry and doesn't want to recruit Locke and give up his leadership.
We will soon find out why Ben believes he is the 'Island's True Son' and why Locke should finally grab responsibility by the hands and become that 'True Son' before it's too late and Jacob does something very, very vengeful to Ben, the Island and the world at large.
Desmond/The Time Lords
For some, as-yet-unknown reason, Desmond HAD to be on the island (once again, Dharma isn't important and neither was putting in the numbers). Not to bring down the plane (that really was an accident), but for another, much bigger reason unconnected with either Oceanic 815 or The Others/Jacob.
His job apparently involves going through time to prevent some from happening/make something happen. What? We don't know yet, but we will soon find out.
Three mysteries combined
We won't find out why the Losties have connections, why it is so important Locke patches things up with Jacob and gets rid of Ben nor Desmond's big job any time soon. But when we do, we will see they are completely separate.
The Losties are on the island by complete chance. Had Desmond pushed the numbers in in time and they not crashed, eventually someone more island-powered than Ben would have come along anyway and the Jacob thing would have still played out, just not with Locke.
Had Charlie not crashed on the island, Desmond would have still seen someone's death had the horrible responsibility of deciding someone's eventual fate and gone on to do something even more important with his gift.
It will take 48 episodes for these mysteries (plus many other, smaller ones) to solve, so don't expect the final piece to be thrown in anytime soon.
