Jacob
Jacob is either one of the 'Black Rock' crewmen, or one of our heroes from some time in the future (or an alternate universe.) Something happened to him that has resulted in his being trapped here on the island, in a sort of semi-reality, with his power over the physical world restricted to an area around the cabin (as marked by the ring of ash.) He can, however, communicate with people through dreams and hallucinations, and he has been using this power to influence events on the island, to an unknown end - possibly to prevent whatever happened to him in the first place. Either way, he definitely did not want Desmond to activate the failsafe, because he did not want this freighter to discover the island.
The Freighter
This is undoubtably DHARMA, or Widmore Industries, but whoever they are they want to get back on the island, sort out the 'hostiles' once and for all, and perform some more evil and bizarre experiments - one of which may have results in Jacob's situation. The ship was parked for a long time at compass bearing 385, and it was here that Michael ended up when he left the island (and he is still there now, possibly as a prisoner.) These people know that Penny is trying to find the island, and they have decided to use her as a disguise so they can get in with the crash survivors.
Penny
Penny found out where Desmond had disappeared, and discovered the legends surrounding this area. She followed the trail to either the DeGroots or Hanso, and from them learned all about DHARMA and the Swan, and was given the communications channel for the island (inactive for many years.) She paid those Arctic guys to watch out for the Swan's electromagnetic signature, and sure enough they found it, and with it the location of the island. She was assembling a team to go and find it when Charlie apparently called her on this channel, and she was suprised to find out about the boat.
The Snake In The Mailbox
Jack and Kate narrowly manage to escape whatever these freighter people are planning, with Michael's help, but it leaves Jack a bit unstable. Many of his fellow survivors were left behind, in a bad situation, and he may have found out about Jacob too. Kate has moved on, but when Michael eventually dies under a new identity, alone and friendless, Jack phones Kate up and desperately tells her that they have to go back. Chances are they will get back, to rescue everyone, and this may well happen with Penny's help.
Why Christian's Coffin Was Empty
This is the one mystery I want answering more than any. I have two theories about this - the first one is that someone else sneaked into the coffin, to smuggle themselves onto the island. No idea who, sorry. The other theory is that Claire found the body, and didn't want to tell anyone about it, so cremated him. Or sent him off out to sea, on a flaming raft. This isn't my best theory, I will admit.
Cerberus/Mrs. Hawking/Four Toed Statue/Some Of The Others Don't Age/Adam & Eve
Not a clue, sorry! Guess we'll just have to watch and find out.
