In Ben's flashback we learn that he was friends with a girl named Annie. We can safely assume that Annie and Ben became romantic later in life. When Ben killed all the members of the Dharma Initiative, Annie was not present...so she was either dead or off the island at that point.
The first alias that Kate uses in season 1, episode 3 was "Annie." Annie can be a nickname for Dianne...which is the name of Kate's mother. My theory is that Annie left the island so that she would not die during childbirth.
I became suspicious when Ben brought Kate to that beachside breakfast. When Alex, Ben's adopted daughter, saw Kate she asked where she got her sun dress...Kate said that Ben gave it to her. Alex's response: "It's mine...but it looks better on you", alluding to the fact that Kate is Ben's real daughter.
Also, Kate's love of Apollo bars would be explained by this...Annie is the one who introduced them to Ben.
All of these things taken seperately don't suggest much...but considered together, it seems that all the pieces are being put in place for the revelation that Kate is Ben's daughter.
