The Physic that claire went to see told her that if she raised the baby it would be a terrible thing, so if the plane crashes, claire raises the baby, And the Baby becomes MIB , if the plane lands she gives it up for adoption and it becomes Jacob...

The reason there are two timelines now is not because that the bomb faraday set off didnt actually go off, the death of jacob ( Good Aaron ) wasnt supposed to happen yet... Mib and Jacob somehow ( Big hole in theory ) ended up living years and years before The original was born.... The line jacob says its only progress, nothing is important until the day were aaron decides which person he will be, or which timeline will be the real one and they will continue living
