I've been rewatching the series and saw The Man From Tallahassee again recently. This was the first mention of the so-called magic box. Ben says: "Let me put it so you'll understand. Picture a box. You know something about boxes, don't you John? What if I told you that, somewhere on this island, there is a very large box and whatever you imagined, whatever you wanted to be in it when you opened that box, there it would be? What would you say about that, John?". Afterwards, it is revealed that Anthony Cooper has somehow made it onto the Island. How exactly did that happen? Well, the submarine blew up recently, so I doubt that's it. How exactly did Richard get off the Island to see John Locke's birth? It couldn't have been the submarine, because the DI had not been on the Island yet. It couldn't have been the FDW, because the Island didn't start time skipping. It's the magic box.
The Temple is VERY important. Obviously. Who exactly do the Others pray to? No one. Or maybe the Smoke Monster. It doesn't matter. What's important is that the Temple is the nexus of the multiverse. There is going to be an alternate timeline in S6 (sorry for all those WHH'ers), and the Temple will become a very important place. Perhaps it is the only place that exists in every timeline. I think it is the key to understanding the Island. When Ben says later that the magic box is a metaphor, he is lying. Granted, it doesn't look like a box, but it performs the same function. It houses Universes. Anything you need can come out of it. And it must be protected at all costs.
