Maybe we already have met Penny's mother... think about it. Daniel saw that Eloise was pregnant on the island and assumed she was pregnant with him, but what if she was pregnant with somebody else? What if he is not even Eloise's son at all. What if she was pregnant with Penny and gave birth to her off the island.
When she shot Daniel she was very emotional and he blurted out that he was her son before he died. When Eloise picked up the notebook and saw her own handwriting inside the cover, how could she argue with such strong evidence.
I think Richard knocked her out after she helped Jack and Co., and he made sure she was placed on board the sub after it returned to the island so she could be transported to the mainland before the atomic blast, which Richard realized was inevitable.
Eloise went on with her off island life thinking she was exiled and raising Penny. Eventually Penny became more of a memory of the island than Eloise could bear so she handed her over to Widmore on the condition that she help him locate a baby boy named Daniel Faraday. She already knew his birthday from the journal so that made tracking him down so much easier. She and Charles adopted Daniel but she raised him as her own. This is why Eloise was so upset with Charles when he came to see Daniel. She was bitter because they drifted apart. It is probably a Jack/Kate/Aaron thing. Jack didn't want to be with Kate because he was not ready to be a father to Aaron and live a lie. Widmore didn't want to be with Eloise because he was not ready to be a father to Aaron and live a lie.
Eloise realized how important Daniel's impact was on the Dharma initiative and buys in to course correction so much so she raised Daniel to be the twitchy genius we all know and love. Thus, the circle completed itself. Daniel was his own self-fulfilling prophecy and responsible for his own misery in life.
