I love the theories on here, but I think they have made Lost much more complicated than it is. Here is my idea of what is going on, I hope you like it:
The Island is controlled by (or is) a giant network of computers with a central "brain". It is powered by the electro-magnetic energy that is on The Island. I don't know when the Brain was created, but the people controlling it have long since died and it is running on its own. This "brain" controls everything that is seen and heard (animals and voices - whispers), it controls the weather, it even can contol weapons, disease, dreams and visions. The Island Brain can tap into communications devices like the speakers in the Swan and Hydra and the computer in the Swan that spoke to Michael. The Smoke Monster is controlled by the Brain and acts like eyes, ears, and hands, if necessary. The Island can be moved in time and space because anything that has already occurred (when and where) on the Island can be revisted within the "program" or the Brain's memory. The FDW is a manual way to randomly (I think) cause a reset of sorts within the Brain and on The Island.
The Brain has set-up a giant game (as most have deduced) where Jacob and MIB are the pieces created by the Brain and all the other people that have been to the Island are sort of like other parts of the game like the dice in backgammon. I'm not sure if the Brain is playing against itself or if there are 2 Brains each controlling a piece (Jacob or MIB) or if Jacob and MIB are actually the players. Early people who visited the Island viewed the Brain as a kind of ghost-in-the-machine and they worshipped it and made sacrifices to it to prevent it from killing them, not realizing they were a part of a game and this did not matter. The Brain will not stop playing the game until the game has been won by some side and then it will start the game over. Jacob seems to think there is a way to beat the game and stop the Brain using people and their free will, while MIB also thinks the game can be beaten, but it is by destroying the other piece (Jacob).
The Brain set the rules and the rules cannot be broken (but there are loopholes in all rules). Once the pieces are chosen, they cannot get out of the game until there is no more use for them (i.e. michael cannot kill himself, Jack cannot kill Locke, if the Brain has chosen someone to die, they will - Charlie, Alex, etc.) and then the way out seems to be death. There are some people in the game that seem to be trying to end the game or at least they think they have a plan. Ellie and Widmore try Desmond, Faraday, the Losties, Locke, but so far they have not been succesful and the things that have happened in the game keep happening. The Others seem to just do the bidding of the Brain and protect the Island while the game is in progress, this is what they think they must do to appease the Brain and not be killed. Dharma thought they could use the Island and its properties to save the world, but it turns out they were being used in the game. The Brain led Radzinsky to the Swan ! site, had him build it, had him then create the button, then spoke to him through the computer and made him kill himself (or it spoke to Inman and Inman killed Radzinsky).
The Brain allows Jacob and MIB certain "powers". Jacob can leave the Island, both can take the form of people, etc. The Brain has used Vincent, Hurley Bird, Walt, Whispers to watch and manipulate the people of the Island. The Brain can use its power to predict moves and outcomes. People exposed to high levels of the same electromagnetic energy that powers the computer (like Desmond) can tap into these "visions" and make counter moves. The Brain is powerful, however, and can counter these counter moves with "course corrections" to still reach its desired outcomes.
The Brain is located at the Temple and the only way to stop the game is to destroy the Brain (maybe Richard will end up being the Brain's main protector/rules official). The Brain can save people (like Ben) or it can manipulate people (like Rousseau's team) but those people are forever a part of the game at that point no matter what. Jacob thinks the Brain can be stopped (perhaps using visions like Desmond, except he will keep trying and not just allow things to happen that will help the Brain). Jacob allows MIB to achieve his loophole knowing that that could give the Losties an opening to stop the Brain. The Brain will most likely have to be destroyed to be stopped and to save everyone currently involved in the game (and maybe those previously involved). Rose and Bernard just quit the game, but that will not save anyone - maybe if everyone just quit the game it would stop and this could be a metaphor for life: Quit playing the game of trying to be on top and hurting people ! to get there, just take it easy and treat people well and live your life in peace. (I am on my way to hug a tree).
Predictions:
Season 6 will show the start of the game (maybe when the Brain was created or at least when it malfunctioned and started this game), it will show in detail Jacob's plan to stop the Brain (and we'll see MIB's loophole moves), it will show the Brain choose a replacement for the player Jacob (Locke?, Lapidus?), and finally we will see the Brain destroyed (maybe). I think that the numbers will be integral in destroying the Brain (maybe a passcode of some kind and Hurley will play a large part, no pun intended).
