Just have a quick theory.... read the mousetrap pt 2 theory and it makes alot of sense.
Guys in glass houses shouldnt throw stones-"This is actually a warning against hypocrisy. Before you go accusing someone of some wrong doing, make sure that you are not guilty as well because your accusation could come back and get you".
There is also a part where jack is in the cage and the others gather around him. They are all just staring at him and he yells What are you looking at! Its because they are in awe that they have two jacks on the island.
The files now make perfect sense. The only way they could have known personal things that are in the files is from themselves. They are totally still on the island in an alternate form, giving orders to the others. They are the whisperers as well as the reason why the smoke monster got woke up. They most likely went to the temple after the incident and there was something that occured to awake the monster as we did not see it in the 70's at all other than egyption art.
