It seems apparent to most, that whatever theory you have, it probably doesn't fill in all the cracks and crevises, and most likely has a gapping plot hole, that you don['t quite know how to fill.
No worries, because the solution is simple. You're probably making an assumption that you shouldn't, and you probably are so convinced that your assumption is right, that you are reading this and refusing to let it go.
The most obvious one that I've been reading is that Black Shirt Guy and Smokey are one in the same. Could be, but if your theory using this principle isn't working, then you might want to reconsider.
The 2nd most obvious is that Jacob represents good, and Black Shirt Guy represents bad. Yeah that's how they were portrayed, but there are so many reasons this could be wrong. For instance, for all Jacob's goodness, perhaps he's only leading people down the wrong path. For instance he paid for Kate's lunch box, but didn't all he really accomplish was to teach her that stealing was ok? He might even be corrupting people on purpose while pretending to be all goody goody. What a pretentious ass that would make him.
Likewise, don't assume the Black Shirt Guy is bad. Why? Because he thinks mankind is self destructive? Well are we? Don't confuse stating the obvious with condoning it. Sometimes you just have to accept that bad things happen in this world. You can't save everybody, nor should you. In fact, trying to run around saving everybody, or better yet, forcing others to try to save people, has been proven over and over to be a dissaster throughout history. It might just be that Black Shirt Guy is avoiding this dissaster by cutting his losses. That's not so bad.
3rd - The bomb either killed everybody or sent them into the future, or changed everything, or all or none of the above. Whatever you think the bomb did, even if you think it didn't explode at all. Be prepared to be wrong. Don't forget during the season 1 finale we were hyped up over how the Other's were coming because we saw the big black pillar of smoke. And then that turned out to be a big pile of crap and nothing came of it.
4th - Anything else you are sure of. To be quite honest, there is absolutely nothing you can be sure of on this show, so just throw it all out and accept that you know nothing. You don't know if Locke is alive or dead. You don't even know which Locke is which. You don't know who Bram and Illana are with. You don't know who Richard is with or if he really is ageless. You don't know if the Losties are coming to 2007 or if they died, or if they changed the timeline or didn't, and if they did or didn't which timeline Sun and Frank are in. You don't know what the Black Rock, or Aaron, or Widmore have to do with anything. You litterally, after over 100 hours of watching this show, not counting rewatches and the time it takes you to read this post and the thousand others you've read just like it, know absolutely nothing about this show.
And that's how you should approach watching season 6.
