When a person is sent back in time, like in Dan’s experiments, it is the person’s conciousness from the future that goes into their body in the past. Actually what happens is that the conciousnesses swap. While the conciousness from the future goes into their body in the past, the conciousness from the past goes into their body in the future.
Evidence for this:
1) When Des goes onto the freighter he experiences a flash to the past because the helicopter strays from the bearing. Just after he does this he doesn’t know who Sayid and Frank are. That’s because it is Des from the past who’s conciousness is occupying his future body at the time and of course Des of the past doesn’t know who Sayid and Frank are because he’s not met them yet. Meanwhile Des's conciousness from the future is off in the past.
2) In the final moments before Charlotte dies we see a Charlotte who is from her past, as a child in fact, who has eaten chocolate that she shouldn’t have.
Therefore when Rousseau’s team came to the island on the wrong bearing they also experienced time flashes which swapped their consiousnesses causing them not to know each other. Of course they would have eventually suffered brain anyurisms if it wasn’t for Rousseau shooting them. It would appear to Rousseau to be some form of sickness which would affect the brain since the symtoms were that the father of her child didn’t know who she was.
