The they in "they're coming" are the embodiments of the whispers we've been hearing since season one.
Desmond saved the world from ending in 2004 by activating the fail-safe and the Losties saved the world from ending in 1977 by causing the incident. Both prevented cataclymsic events. One event couldn't have happened without the other. But neither is what was supposed to happen.

The Losties and Desmond, with Jacob's influence have twice stopped eternal return from happening. The Whispers are the voices of those who should have been allowed to be reborn and live again, but have not yet been given the chance because of the changing of the cyclical time. The War that is coming is between the Dark (wanting their rebirth/whispers) side and the Light (Jacob and Losties, trying to keep the world from ending and thus restarting) side.
