I don't know if anyone has come up with this one yet but here goes:
What if Widmore is really not Dan's Father he only thinks he is because obviously he was sleeping with Elois Hawking at the time Dan was conceived. What if Darlton put that in the show as a red herring?
So to move on with my theory. To me it is apparent that Daniel has a larger role in the show than we are actually seeing, that his whole life, from birth to 2004, to 1974, to "Ann Arbor", to 1977, to death at his mothers hands while she is Preggers with him seems like a lot of lead up for him to just Die to do it over, and over, and over, again throughout eternity . I think that there was someone else on that Island sleeping with Ellie at the time that Dan was conceived. We have seen this person make decisions that changed the course of the Islands future. This person is behind the scenes, and responsible for a lot of what happens on that Island through only his actions and decisions. I also think this person will have a much greater role this season and will possibly have at least one show centered on his past, present, and future. I also think this person may have went back in time before and seen things that he knew would need to be changed. Therefore being able to help ! guide the right people to the Island to effect these changes. I think Daniel was a result of this person doing things to help change the future of the Island. I also think that this person told Ellie to keep quiet about it, and develop a relationship with Widmore so that this "Change" ( Daniel being conceived on the Island), could happen. The reason Widmore needed to believe Dan was his, was to help secretly Fund his "Mission and Education" so that he would be able to do what he did.
Now here come the "Big Reveal". I believe Daniel Faraday's true father is: Drum-roll please

Why else would Eloise have her picture taken with him? And also the whole monk thing is a good hiding place for Faraday not to find him or for Widmore not to find him. Plus he had to become a monk so that he could come in contact with Desmond, and get him and Penny to meet, so that he will eventually break her heart and go on the boat race, then end up on the Island To fail to hit the button, bringing down flight 815, and so on, and so on, you know how it goes.
