Let's face it the old god vs satan cliche is pretty old. Good vs Evil.
Superpowerful beings interfering with humanity is a little bit of a spin to that concept but basically it's the same premise.
Well here's this for a change...
Take this for example. What happens when you play the telephone game?
The message gets changed and it isn't the exact message given most of the time, right?
Well imagine what happens when a powerful entity or father figure gives a message to his lieutenants or sons and the message gets misinterpreted?
Well here is my theory. Imagine the island as a starting ground or test area for God or whatever higher being Darlton has in mind. Well, we all know God has lieutenants and he had one son (Jesus). Well when God was ready to go to work on the rest of the world he left the island under the control of his most direct followers. The lieutenants (I assume them to be Jacob and the Man in Black) received instructions from their leader or "father", to take charge of the island AND to ensure that humanity reaches its destiny. As such Jacob and the man in black (whom I like to call Esau) received a mutual trust or partnership with both of them being completely equal in authority and power over the island.
Provided, that a law be put in place (one that God or said entity learned from previous humans, (ex. Cain and Abel) that neither one of them would be able to hurt nor kill the other to gain more power for the other's self. Going on through the ages these two beings interpreted and followed through on their promise to uphold their leader's or father's last wishes, to change humanity for the better or some other utopian ideal, to the same extent. Both Jacob and MIB followed the path but eventually both of them pigeonholed themselves to the beliefs that we see them have in the beginning of the finale.
And as we all witnessed MIB copied the concept of John Locke (meaning that the original Locke still existed as he was dead in the cargo hold. And MIB is portraying John Locke. Through manipulation and cons MIB was able to convince Ben to kill Jacob.
We won't know what will happen to Jacob and everyone but it's pretty safe to say that we will see him again.
As a result both have and hopefully will continue to vie for control of the island and humanity's destiny in season 6
