Here’s a theory that that assumes a few things. First of all, there’s an ongoing time loop with an established sequence of events (I’ll call this the correct timeline). Second, something happened this last time around that caused certain events/characters to be currently out of place. The major divergence from the correct timeline was the O6 getting off the island. Although most players have returned to play their proper roles, there are still variations, or variables, that are out of place. That’s why Eloise Hawking said that for the first time in a long time, she doesn’t know what will happen next.
Here’s what I think the correct timeline looks like. The Oceanic 815 passengers crash on the island, fight with the Others, the freighter make contact, some Losties head back to the freighter on a helicopter, but the difference is that the helicopter never gets separated from the island. Instead the passengers stay on the island and flash like the others, eventually landing back in the 1970s and dying there at some point. Maybe Ben still moves the island messing up the timeline, and maybe John Locke is the one who fixes it. But the difference is there is not return trip for those two back to the island, because there are no Oceanic 6 to bring them back.
Let’s look at a few things: the Losties back in the 70s seem to be have been there before, and it appears that Daniel Faraday was shot by his mother before as well. I believe he had the idea for the bomb last time too, and that the bomb, rather than causing the incident, actually lessened the damaging effects and allowed the Dharma Initiative to contain the electromagnetic leak. He saved the world, which is why him mother thought it was so important that he work on his research and return to the island.
Sun, Frank, Ben and John didn’t flash back to the 70s. Why? Because according to the correct timeline, Sun died in pregnancy and Ben and Locke are off the island. I don’t know what might have happened to Frank in the original timeline, maybe he was killed.
Claire and Aaron, according to Desmond’s vision, were supposed to have gotten on the helicopter. Maybe it was Claire, instead of Sawyer, who was on the helicopter. Claire wouldn’t have jumped, so the helicopter either crashed in the water sooner or was forced to turn back to the island.
So now we have a scenario where Sun, dead Locke inhabited by the MIB, and Ben are all on the island and variables. Jacob’s been killed. Desmond never should have gotten off the island. Claire and Aaron probably would have been living in the Dharma Initiative with Sawyer and group.
So why did things change this time around? My money is on the reemergence of dead Christian Shephard, with a change of clothes. I think the original appearances of Christian were of the smoke monster, but since he appeared in Jacob’s cabin, he’s been something else. I can think of three scenarios: he’s an agent of Jacob, he’s an agent of the MIB, he’s actually Christian who made a deal with TPTB to be allowed to come back and influence events in an effort to save Jack, Claire and Aaron.
