All of this time we thought that Jacob lived in the cabin and was a mysterious supernatural being. It is my belief that the cabin was instead the home or cage of his nemesis, the character revealed at the beginning of the season 5 finale who obviously was not a fan of Jacob's. Much like in Superman II when the super villains were imprisoned in the floating mirror of space, Jacob's nemesis was caged in the cabin. When Ilana and Bram were heading to the cabin, their intent was to destroy it all along and confront this person, not Jacob as we were led to believe. When they said "He was gone", they meant the nemesis and not Jacob.
Ben was probably told by Richard that Jacob lived in the cabin, so the identity and true whereabouts of Jacob could be concealed at Jacob's request. Jacob, because he would never talk to Ben obviously didn't have a very favorable opinion of him and his antics. So Ben led Locke to this cabin in season 3 thinking he could pull off the charade and at least cover his ignorance of Jacob to Locke. The ashes that surrounded the cabin were obviously significant, because it revealed that the man or nemesis was let out of his cage when the line was broken. This is also why he asked John Locke for help, and how he convinced him through Christian Sheperd to do all he did for the island sake, not to save the island, but instead to create this loophole he needed to dethrone Jacob.
It's genius really and makes complete sense to me. The questions that remain are who let him out of his cage? Was it Christian? Hopefully we will find the true story next winter.
