Ok, so there might be an answer now to what the whispers are.
I could imagine that by detonating the bomb, all living 1977 losties (including Juliet and Sayid, cause both are just injured at the moment of the explosion) are turned intro electromagnetic energy.
Practically speaking, ghosts.
So they spent the next 30 years walking on the island, observing, and...
whispering.
At the same time, Jacob is the only one that can really make contact to them and he uses that time to introduce them into every detail about the island and his own past, and what's it's all about.
Because that's why he got them on to the island, to make them all to warrios for his side, because he KNOWS that when they are offered the choice to fight for him and his cause (after being introduced to the backgroundstory) they would be willing to do so.
Now how do they get back into their bodies? There is only one way for Jacob to give them bodies: To die and give up hiw own.
He knew, once trained good enough, they could accomplish his long wished "goal" even without his help, so dying was the sacrifices he had to take for the island.
So in s06e01 our 1977 cast returns in new bodies (same age as before of course :)) and are of course awesome all knowing assholes :P
And that will make the episode format for s06: The flashbacks in that season are their time as ghosts under Jacobs direction and the present is, well the war against Facob/Smokey/Samuel/Esau
