The season finale starts with a man in black (this is symbolic) admitting to Jacob that he wants to kill Jacob.
That man is the smoke monster. The smoke monster has the ability to transform into dead people, and it part, that person lives again. (The monster has never been a live person).
Locke is now the latest incarnation. (Christian is also an incarnation)
The monster manipulated Ben into killing Jacob. Apparently the monster cannot kill Jacob -- he needed to trick someone. This is the loophole. Fittingly, Ben fell for the same type of lies he usually generates.
However, Jacob is a weaver, in contacting Jack, et. al., he is setting a new future to outflank the monster.
