Jacob and the Man in Black I presume are similar in nature, though one is good (Jacob) and the other evil/bad. Though similar in nature, Jacob still seems to enjoy some form of superiority over the Man in Black; after all, we know the Man in Black wants to kill Jacob, Jacob does not seem too concerned about this, and the Man in Black is in need of a loophole, which he eventually finds via Locke (and Ben). In any case, as I said, I believe them to be similar in nature. If the Man in Black can take manifest as an undead, then I have no reason to believe that Jacob cannot do so as well. I currently believe he will animate John Locke.
My reasons:
(1) Most likely, he can.
(2) Walt told John, "I have had dreams about you. You are on an island wearing a suit and there are people all around you. They want to hurt you, John.” I never saw this (Cesar confronted him about the boat, and he was not full suit). If Jacob takes over the body of the John Locke was saw dumped out, then not only will he be a full-suited Locke, but one that have people around him, wanting to hurt/kill him because they will think that he is bad Locke (2.0).
(3) Jacob told Locke, when he touched him, that he was essentially sorry this had to happen to him. For this reason (and others that are obvious), I think Jacob knew all of this would happen and is orchestrating at a deeper level. Consider the Lion the Witch and the Wardrobe: The Queen knew of the Deep Magic, but Aslan knew of the Deeper magic. Jacob is in control.
(4) Jack told Richard not to give up on him.
Ultimately, I think Jacob will animate Locke. Jack and Locke will come together and bring about the end. All that we are seeing now is simply progress. :)
