These are a few theories I have come to after The Incident pt 1 & 2:
Jacob’s enemy is the smoke monster. The smoke monster can form any dead person that has come into contact with the island: Christian, Yemi (Eko’s brother), and John Locke.
Jacob is white and his enemy is black (shown by their shirts in the opening of The Incident).
Locke tells Walt: "There are two players. One side is light, and one side is dark." This is the same mythology to Jacob and his nemesis.
Black and white are pivotal colours to the show - the opening sequence is black with white writing; backgammon; good and evil. The teaser at the end of The Incident is a white background.
Now that ‘the Nemesis’ has broken the loophole and killed Jacob, he is the leader of the island.
Locke is influenced by ‘the Nemesis’. Ever since their encounter in Season One, the smoke monster communicates to Locke; it is the Island’s voice to John.
It was ‘the Nemesis’ in Jacob’s hut when Locke visited. The outline and voice ("Help me!") was his enemy.
Jacob and his enemy are the good and evil of the island.
