When Locke said he is going to kill Jacob, he was not talking about a physical act of killing. He is going to kill the delusion of Jacob. He is going to expose Richard Alpert for the fraud that he is. There is no Jacob. The whole island thing is Richard's sham and he just looks for people who buy into the whole island thing to choose as leaders. Hence why he is now annoyed at Locke.
Locke asks Ben if he's ever really seen Ben; we can see that he hasn't. Ben is not an idiot, on the contrary, he is probably the most cunning character in Lost. He figured out that Jacob was just Richard's copout long ago. He confronted Richard about it and he spilled the beans, so now they are "in on it" together.
Charles had figured it out too. That's why he became disillusioned with "The Island" and started sneaking off. He also knows that Ben and Richard are maintaining the delusion together and is why he is the enemy of both of them. When Richard saved little Ben without Charles' approval, he just said "Jacob's idea", and that was that. However, Charles is also a lot smarter than that. He too realised it was a sham, and instead of going for an all-out war against Richard, he decided to act as though he was still buying into it, and secretly started making a life for himself off-island so that he had something to go to when either confronted or exiled.
I believe that this is what the 2007 part of the finale will be based around. Richard Alpert will be overthrown by Locke. Ben is actually following Locke now, but is still trying to "play" Richard by agreeing with him that Locke is posing a problem. This just allows him to find out what his plans are and inform Locke of them (as he already has done).
How does this fit into the broader Lost mythology, namely Richard's agelessness, Smokey, the statue, the healing powers of the island... all that is for season 6. Did you really think they would address the biggest questions before then? No, instead they will throw us this huge curveball and, thanks to Locke (ironically now the polemic sceptic in the story),the status quo will change radically, so that all those mysteries gradually become exposed.
