A major plot of the Season 5 Finale was the man in the dark shirt, who used Locke's identity to find a loophole to kill Jacob. When Jacob dies he does not try to run from his fate and even answers Ben's What about me? with What about you? which is the last straw in Ben murdering Jacob. Jacob believes in the goodness of man, that eventually man will in the end will be proven to be good, which could be assumed from his conversation with the man in the black shirt in the opening scene. He gives Ben a choice, and he choses the sinful route of vengeance.
However, Jacob has had a plan all along, his very own loophole. The scenes where he touches various losties in the past is extremely important because he was selecting them to go to the past to stop the incident from happening. The losties succeed which eventually causes flight 815 to land in LA, not resulting in Locke landing on the island, and Jacob comes back to life as the man in black will no longer have his loophole.
The only problem with this theory is that it would completely nullify the show up until now which is why the losties will still ahve there memories in the future, and will eventually find an alternative path to the island other than the original crash to take part in the eventual war. Season six will be the battle of light and dark, good and evil, Jacob and the "Anti-Jacob, which will eventually be won by good because of the one pure lostie, Hurley, who will prove the man in black's theory that humans always corrupt and destroy.
