This theory is an original idea about Jacob, the Orchid, The Swan, and The Incident.
We've all seen the orientation films for the Orchid and the Swan. We've also seen the hidden Orchid Station film on the season 3 DVD. Here are the key phrases:
1) "We will attempt to shift the test subject 100 milliseconds ahead (in) four-dimensional space. For the briefest of the moments, the animal will seem to disappear, but in reality..." (Orchid-season4)
2) ASSISTANT: Oh God, it's fifteen!
HALLIWAX: ... the hell?!*
Don't let them near each other! When did you set the shift?
ASSISTANT: Negative 20!
[A recorded female voice counts backwards from ten, cutting off at "three".]
HALLIWAX: How long?
ASSISTANT: Nine minutes, but we're still learning how to...! (Orchid-season 3 dvd, Lostpedia Reference)
3) "Not long after the experiments began, however, there was... an 'incident'... and since that time, the following protocol has been observed" (Swan Film)
4) "The isolation that attends the duties associated with Station 3 may tempt you to try and utilize the computer for communication with the outside world. This is strictly forbidden. Attempting to use the computer in this manner will compromise the integrity of the project and worse, could lead to another incident." (Cut portion of Swan Film)
What we know is that an "incident" happened at the Swan because someone at the Swan made outside contact. The protocol was made after the incident. We also know that the Orchid can send the same rabbit to the past and the future. The rabbits must never touch each other for some reason that Halliwax fears. And based on the countdown in the orchid film, they must get one of the rabbits back to the vault in 9 minutes or else something bad happens.
So my theory is that someone used the vault to go to their past, they contacted theirself in the swan by means of the computer, the swan's electromagnetic energy leaked because an experiment was unsupervised, together the past and future versions of this person were exposed to this energy (just like Desmond) which made them special, and the special past version went to the Orchid vault in order to make their past self come out of the Swan.
The special future version of this person stayed on the Island using their new powers to see the future, influence dreams, and project visions in the past, present, and future. This person made the Orchid film rewind when John was watching it. They have shown the dead people to get the living to do their will. They were even studied by the Dharma Initiative (Room 23 film "God loves you as he loved Jacob")
So this Jacob would have to be someone who knew all about the Swan, the Orchid, time-travel, electromagnetism, someone who lived on the island in 1977-1978 while the Swan was first built, someone who should have been paying attention to the Swan's experiments in the lab, and someone who was possibly injured during the Swan's Incident.
