I think that the biggest mystery on the island is Richard Alpert, and his temple. I guess this is not so much theory, as questions that I can’t let go.
Richard showed Juliet an x-ray of a woman’s uterus and she guessed it was a 70-year-old woman’s, but Richard said it was from a 24 year old (or something like that). I wonder if somehow the indigenous people of the island, Richard’s people, age at a different cycle while within The Temple than when on or off the island.
Charles said he was 17 when he met John Locke. If he were older than 17, but not aging, he would not have said he was 17, there would have been no reason to mention the age. 17. 17 and on the island… who/where were his parents? Who/where were Elle's parents? Why were these teenagers on the island with Richard, speaking Latin and protecting the island? Were they born there? Both Charles and Elle have certainly aged during the 53 years since their encounter in the past with the losties, as they both appear to be about 70. Did this aging begin when they left the island, did Charles age during his 30 years on the island? These are questions I look forward to getting answers to.
I also have questions as to whether or not Eloise Hawking is actually Daniel’s mother. We can conclude that she is Elle from the island, but Daniel never actually spoke his mother’s name. We only know (assume) that Eloise Hawking is Daniels mother on the word of Charles Widmore to Desmond. Perhaps Eloise is NOT Daniels mother, and that is the reason that Ben looked so strange when he heard Desmond say that she was.
Still the question begs to be asked, whose uterus did Richard have an x-ray of, this 70-year-old woman who appears to be in her 20's? As I try to work it out in my head, I simply come up with more questions. Is Richard the only one not aging? Obviously not, if there is a 70-year-old woman with a 24 year old appearance. Or, is there a 24-year-old woman whose womb is aging differently than she is? If this is the case, what would cause that? The Hostiles, or indigenous people, these are who Richard calls ‘his’ people, but are they? Is Richard different somehow than ‘his’ people?
Does the anagram of Mittelos Bioscience / Lost Time give us a bigger clue than we know? If there were time jumps to the future, would you be clueless about the past and be trying to get your own answers about what the heck happened during this lost time? How do you lose time? Coma? Death? Dirty room?

Is The Temple some kind of portal or space ship ala Stargate or Dr. Who? If The Temple lay outside of our space/time continuum, our perception of time could be quite different from those on the inside, they could seem ageless, or as though they are bouncing around between past and future. Richard asks Sawyer/LeFluer WHAT are you, as if he would not be shocked by a what instead of who.
We know that The Cerberus System, or smoke monster as we call it, is some kind of security system to The Temple, and it has vents around the island and certainly doesn’t seem to be from either our time period or planet, one or both. Is Temple some kind of code for something else? Electro Magnetic Pulse gives us 3 of the letters, and we know that there is some special electromagnetic property about the island.
