In pouring over the oodles of blogs and forums and theories, I find myself no closer to having any concrete answers on the major issues. I do feel that there are some over looked issues that will end up bieng of importance:
Jacks ex wife - Sarah. Did Abadon, by widemores orders, orchestrate her car accident (with Shannons father), to start a chain of events leading Jack eventually to the island? Sarah, by all accounts should not have survived the accident and Jack "miraculosly" not only saved her, but made her "whole", and she was up and walking around again, a la John Locke. . . Is it possible Sarah is like Michael , who had been to the island before, and "the island wasnt done with Sarah" yet - hence she could not die in the accident??? or Was the whole scene meant to show jack was doted with the islands special abilities, the miracle cure of sarah being a final test to show he was ready to go to the island ?

Who is that mystery man ? and
Who is sarahs baby ? ANOTHER mystery baby. . .
Who is Sarahs baby daddy ?
Why did Juliet tell Jack (when they first meet while Jack is captured at the Hydra station)that his ex wife sarah is "now happy" Is Sarah an other ? or is this just a simple, "were watching her and she seems legitamitly happy"
The Busoni's
Gabriela and Angelo Busoni - the italian father and daughter who came to jakcs hospital to be treated by him because they heard he was a miracle worker. Jack firmly does not believe in miracles, or that sarah or angelo would survive. Sarah did but Angelo dies, and later Gabriela kisses jack, tells him she doesnt believe in miracles, and that she doesnt blame him for her fathers death. Jack then tells his wife sarach about the kiss, which starts the path of their break up. Whats the purpose of this entire scene ? of the Busonis ? why introduce them at all? Is it to illustrate that Jacks lack of faith is his weakness, that if he were to "believe" as he "believed" he could save Sarah, his powers to enact miracles would be activated?
IS this a clue that jack has hidden powers or is a special sheppard, (seems like all sheppards are decendents of the island) whose powers can save Jacob, if only he would believe ? IS this why all the hoopla about Jack becoming a believer (man of faith) ? ?

AArons biological father who looks IDENTICAL to Ben. There is NO WAY this is just coincindence. I would concede to coincidence if he merely looked somewhat like Ben, but they are spot on identical, down to the mannerisms and coldness. Its so "ben Like" the way Thomas was endearing when they first found Claire was prego, then under the guise of cold feet he dumps her and dissapears. While it would be VERY difficult to make a case that Thomas is actually Ben, I believe there is some direct relation. Thomas is either Bens brother, or his son thus making Ben Aarons Uncle or grand father.
Maybe this is Bens sneaky way of trying to get into the sacred Sheppard family since Claire is Jacks half sister and Christians daughter. Maybe this is why the warning of not bringing Aaron to the island, as this "bastardized" sheppard child is not supposed to "rightfully" ever take leadership. This theme is not uncommon in history of hollywood, where the "illegitamate" child is tried to be kept secret or apart from the throne. It was even present in The Godfather 3, where Sonnys "bastard" child (played by Andy Garcia) eventually becomes the godfather to the chegrin of certian folks who believe that he doesnt deserve it due to his "impure" blood lines. Im sure we will see Thomas again . . .
