The only way to stop it is to leave the island after 108 days as they were suppose to do it in a first place. Not just 6 of them. All of them. All survivors were suppose to leave.
If we assume Ben knew what is happening due to his past (when he met survivors) then Ben had a plan. He always does.

Ben keeps his word. That is his religion. His people heard him when he gave a word to Jack that he will let him of the island. To break that word it would be the end of him. To kill Jack it would be the end of him too. But Ben had a plan. Part of that plan was John Locke. If Ben knew his future then Ben knew Locke will come and blow up the submarine. That is why he made a deal with Jack. But how was Jack suppose to know that. Everyone is talking about Locke being manipulated by Ben. But Jack was even more manipulated by him.
How much Ben knows? Up to what point in his future. Maybe till the countdown. 108 days. Then everything resets and it starts again. But not if they leave.
If they leave what happens? If they leave, all of them. Then there is no time flashing. The Others stayed where they were anyways. The other Others are in the Temple, safe. So who is traveling? None. Ben is outside, in the 'real world'. He has no idea how to go back (that's the reason why he was upset while turning the wheel, he was crying, cause that is the end of him, island is moved and he is shipped off to Tunisia), well not until he sees John again. Then he has all the info, who, where, when and how. We all saw him before. Before the end of 108 days. He had a plan. He knew everything in front. The simple example is that he knew about Daniel and Charlotte going to The Tempest. He tried to manipulate Juliette via Harper to kill them. Why? Because he could use the gas. When that plan failed he switched to plan C. The plan C was Black Smoke. When that plan failed he switched to plan D. Plan D was Jacob and the Orchid. The last resort. That was the end of him. And he knew t! hat. Then why he didn't let Locke do it? Who knows. For couple of reasons. One is that he maybe wanted to kill Locke. The last thing he said to him was: 'Sorry I made your life so miserable' What he meant by that? When? On the island? I don't think so. Locke's life on the island was great except for the small detail about Ben trying to kill him. :) But that one moment doesn't mean he made his life miserable. What if Ben made his life miserable before he came to the island? Maybe he was the one paying Cooper all that money to push Locke through the window. Is this a fight between Ben and Widmore for Locke. Well Charles said that wrong side will win if Locke is not back to that island. But then this doesn't make any sense. Ben tried to get rid of Locke so many times. Before and after he said this. Why? Locke lost his legs. So he couldn't walkabout anything. But then Widmore gave him a new chance. Ben needed Locke at least for this situation with Galaga. To blow it up. He wan! ted to make him the bad guy in front of Jack. So he could bene! fit out of the situation. He is clean in front of his people and clean in front of Jack. Little Ben with the plan. And then the situation with Naomi only made things worse. Jack even pulled the trigger! The little happy family is split in half. Ben is exactly where he wants to be!
So right before turning that wheel, Ben told him 'go out and Richard and my people will be waiting for you, willing and able' At that point we have no idea what was gonna happen. But it is an irony. Ben told him to go and be the leader (but he never meant it) and Locke was a leader for about 10 minutes. :) Then Ben turned the wheel and Locke was gone. On another journey towards his death. After all that time traveling he turned the wheel and became Jeremy Bentham. Rest is history.
Oh wait. No it is not. Jin is alive. We are all trying to figure out why Ben reacted the way he did. He never knew Jin was alive. Not because in another time line or the same one or whatever he died. Ben had no recollection of it, no memories, cause he was never on the freighter. He thought Jin died cause he was watching O6. They were quite news when they got rescued. So he was watching them. He knew Jin was buried. He knew Sawyer never came back. Juliette to. Before he went down to the Orchid he said to Jack that the people are being shipped to the freighter as they speak and that Jack should move and be on that boat within the hour. When he killed Keamy he knew he killed everyone on that boat. Jack, Sawyer, Kate, Juliette, Daniel etc. But then he found out that there are survivors. O6. He started tracking them to find out why they were lying. He started using them for his own goals (Sayid), manipulating them (Sun), lying them (Jack), scaring them (Kate). Cause he was despe! rate to find out the way of going back and he knew if anyone comes back again they will look for o6. So he waited. And he is good in that. So the minute Locke popped out of nowhere (he thought he was dead, that the flashing killed him but no, John is full of surprises) and he needed to talk to him. But Locke was with Mathew, Widmores guy. So he killed him. But Locke got away. Ben waited. And then he found Locke. He gave him hope. Just enough to get informations needed. The idea of Jin being alive reminded him of his childhood, cause he remembers Jin, he remembers Sawyer, Juliette. The minute he found out Jin is alive he knew the history is about to repeat. If Jin is alive then the rest of them must be too. He is back in the game. He never remembered Locke. So he killed him. He tried that before because Locke is a thread to his tron. Then why bring Locke back? He went to see Hawking first. She told him that all of them must go back, in order to recreate the original situatio! n they need a dead body. What Ben didnt know is that Locke nee! d someth ing of Jacks father in order to get resurrected. But nevermind that he is back in the game. But Hawking knew Ben killed Locke. That is the only way to resurrect him. How she knew? Probably the same way she knew the man in red shoes will die. How Richard knew Locke will have to die? Probably someone in the 70s will tell him. Jack or Sawyer. The loop is continuing. Ben is wining. Why he wants to be in this loop I have no idea. Because that is the only way so he can still be on the island. The leader. He is possessive. We know that. Juliette was his. How sick is that? He is an ego maniac. He is selfish. And yet a great character :) Why he cant kill Widmore. Maybe because Widmore is his constant. :)I still dont get that part with constant but ok.
So in case that Jin died, Jin would never be a part of his childhood. Something would change, it wouldnt be the same, wouldnt be as he remembers. But once he heard he is alive hope came knocking to his door. The look on his face wasn't confused. He wasn't confused. He was filled with hope. So if they all left on that chopper they would never flash so they would never end up in the 70s. If they had none to go back for, O6 would never go back. If they all died on that freighter none would flash. Cause they would be all dead. So no 70s again. But whatever happened happened.
