We've heard many times on LOST recently that you cannot change the past, that there are rules, etc. However, we've also heard from Daniel several times that Desmond is special and that for some reason, the rules do not apply to him. Ms. Hawking tried, somewhat unsuccessfully, to explain to Desmond that the past cannot be changed, that there are rules. Eventually there will be a "course correction" and what is supposed to happen will happen.
In the season three finale ("Through the Looking Glass") just before Jack makes contact with Minkowski on the freighter, Locke throws a knife into Naomi's back and begs Jack not to make the call. He pleads with Jack, "You're not supposed to do this." Since then Ben has made several comments to Jack that the bad things are happening on the island "because [they] left".
I agree with Ben. I think that the island, or whatever, is now trying to course correct and set things back to the way they were supposed to happen.
I also think that Charlie was supposed to die well before he eventually did, maybe even as early as before "Flashes Before Your Eyes".
We know that Desmond had been having flashes of saving Charlie for a while, and didn't tell Charlie until Charlie pushed Desmond hard enough for the truth. If Desmond had allowed Charlie to die while drowning in his attempt to save Claire (or whichever vision Desmond had first but didn't share with us), Charlie never would have been alive for the events of "Through the Looking Glass". He wouldn't have swum down to the Looking Glass station, he wouldn't have coaxed the code out of Bonnie, he wouldn't have flipped the switch.
Yes, Charlie died eventually (course correction) but in doing so sent the island into its current state, by allowing Jack and the 815ers to contact the freighter and bring not only Daniel, Charlotte, and Miles to the island, but also the mercenary team. The attacks by Keamy and his people led Locke to seek Jacob to find a solution and forced Ben to turn the frozen wheel.
If Desmond had allowed Charlie to die after the first flash, and if Jack had just listened to Locke and Ben when they told him he was "not supposed to do this", the island wouldn't be skipping in time, and all our characters would be safe. They would all still be in the island, but safe. (We would also not have the thrilling drama that is seasons five and six!)Theory by freakapotimus
