So, do we know for certain that Anthony Cooper is really Locke's father? The most consistent thing we know about him is that he's a master con. Could he not have just approached strapped-for-cash Emily Locke and talked her into the charade? ("Deus Ex Machina")
It would not have been difficult for the the island folk to arrange for Anthony's appearance in Locke's life. Also, it was necessary that they met and Locke gave him his kidney. When Ben shot him ("The Man Behind the Curtain), Locke would have died if he still had his kidney.
If so, Locke's lacking a baby daddy. What we [I]do[/I] know about his father (from Emily's mother in "Cabin Fever") is that he's about twice Emily's age (so, somewhere in his 30s). If that person were Anthony Cooper (30 years old in '57, the year the Buddy Holly song playing in Emily's room came out) he would have been around 80 when Sawyer killed him. Seems like a bit of a stretch...
Who else looks like they're 30 and would probably have no problem seducing a young girl with promises of a new life...

Seeking an heir (impossible to have on the island) he chose Emily. Richard DID say in "Jughead" that they have very specific ways of choosing an heir and it starts at birth. It would explain why the infant Locke survived all the diseases that would normally kill a premature baby. Also, when he appears at the hospital during the birth, Emily seems to know who he is and isn't thrilled.
Now back to grown up schizophrenic Emily. If she's anyhow involved with island folk, it's likely she's seeing things in real life that cause others to think she's paranoid or insane. Perhaps she's seen her time-traveling son (I wouldn't be at all surprised if Locke actually did time-travel and bring Anthony Cooper to the island.)
This would also explain why Richard seems to actually take an interest in Locke and help him out when necessary (even providing the file that got Locke to lead Sawyer to kill Anthony Cooper). Richard may also be responsible for bringing Anthony into Locke's life. He would have known Locke had to lose a kidney for the later shooting. It may also explain how Locke walked when he returned to the island. If the island keeps Richard from aging and Locke shares his genes...
Speaking of which...
Richard seemed really upset when he did the Dalai Lama test on young Locke and he picked the knife up at the end. Perhaps he wanted to ensure he had a less patricidally-inclined son/heir/leader so Richard went to visit ANOTHER Emily (Emily Linus). (Locke was probably six at the Dalai Lama test which would make it early 60's when Ben was born.)
Again, he needed the pregnancy to happen off the island and it's probably not a coincidence that Hoarce Goodspeed was there and then took the son and "father" (Roger) to the island. It would also explain why Ben has power on the island. And why the three of them (Richard, Ben, Locke) have such a strong relationship.
