"The Life and Death of Jeremy Bentham" just ended and it is clear now why only some of the passengers of flight 316 disappeared and why others landed on Hydra Island.
Jack, Kate, and Hurley flash into the past during the Dharma Initiative days on the island (late 1970's, early 1980's). Ben, Locke, Frank Lapidis, Caesar, Ilana, and another unnamed woman arrived at the Hydra runway shortly after the plane started shaking (no flash for them). So where are Sun and Sayid?
My theory is that the people who flashed to the past had to be on both flights and they were supposed to be on Oceanic 815. Jack, Kate, and Hurley fit those criteria. But who else does? The answer is Sayid! He is unaccounted for in either time period and he was on both flights. He flashed to the past and was probably found by The Others where he blended in.
So what about Sun? She was not supposed to be on Oceanic 815! In season 1 she was going to leave Jin at the Sydney airport and thus was never supposed to go the island. So she did not flash to the past but instead arrived at the Hydra with everyone else who wasn't on Oceanic 815. She is the mysterious unnamed woman who paddled in the canoe with the pilot Frank Lapidis.
So why wasn't Locke flashed to the past? Because He wasn't alive on Both flights! His circumstance on 316 was different than 815 so he had to stay on the plane and be resurrected in 2008.
This now explains who rowed the other two canoes to the main island in "The Little Prince". Ben, Caesar, Ilana, Locke, and a few other 316 survivors who brought along an Ajira waterbottle.
